So you are just a 'normal' guy, but you inhabit the area the "protagonist" arrives in. So you have to thwart their efforts using environmental hazards, or rounding up your fellow denizens and you fight them through a series of encounters/tracking bits/sneaky spying Intel gathering bits as they become increasingly more altered by the tonics they inject.
Like Bioshock ODST or something.
