This is the three timelines stuff isn't it? When you see Dolores in the lab its with the original Arnold who is letting her become more sentient (35ish years ago). It was edited together so that it was always prior to starting her loop. But when she went off her loop, in the second timeline (30 years ago), you don't see her have these conversations anymore because it would fail to make sense even more than it does already. Unless she's on her loop in the second timeline anyway which is a loop that encourages sentience so when she went to the church that's her loop. The only way this could work in reality is the Centre Parcs method. For those unfamiliar, all the guests show up on a Monday afternoon and they all leave on the Friday morning, then there's a Friday afternoon batch of guests that stay until Monday morning. Friday morning the clean up crew come in and sort out the chalets ready for the next lot.
